meshinit problem

I am making a model that requires periodic conditions. For this, I need to ensure that the periodic boundaries have identical meshing so I do a piece-wise meshing of boundaries, followed by meshing the remaining subdomains. Now, my model is a Monte Carlo simulation that moves geometries around without creating extra subdomains or boundaries or share edges. However, the meshinit fails on many instances and says that it has failed to respect boundary constraints, even though there are no specified constraints for the boundaries or the edges that failed !! Does anyone else have this problem ? I need some help !!
