customize time stepping or tolerance

I structured two Microwave antennas in comsol3.5 and ran it in RF and Heat transfer module. The input power was switching between two antennas (pulsing signal). I scripted this in Matlab. However, it took me such a long time to complete the simple simulation due to the automatically condensed time stepping when power is switching. How can I make it faster? Is there a way to change the tolerance setting to be time dependant(I want to make it bigger at the pulse edge)? Or can I set up time-stepping manually?
