Defining heat flux issues

I am a newcomer to COMSOL. I have worked through a few tutorials and started on copying a publication with a structure that will be very similar to mine. I have attached the publication to this post (for some reason I am unable to attach COMSOL files).
Note I am using COMSOL version 3.3.
Anyway my problem is this:
I'd like to define that the top face of the square block receives a heat flux of 2500 W/m2 (see Fig.4 of paper). To do this, in the boundary conditions parameters I set this boundary to have an inward heat flux of 2500 W/m2 (equivalent to that described in the attached paper). However when I run the simulation the results are wrong - it takes 100000s for the structure to reach equilibrium and the resultant temperature increase is 1500 K!!!!!
I find that if I set this boundary to have a temperature of 300.7K I can reasonably reproduce the results of the paper. However this is not satisfactory since I should be able to define an absored power onto one boundary and determine the heat transfer from this boundary.
