PDE Simulation Problem

I simulate a PDE system for 700 days(well, just parameters, not real days). And the second time, I simulate the same PDE system with same initial values for 1000 days, But I find the results from time 0 to 700 day of two simulations are quite different. Does anyone meet the same situation? Or can any one tell me what's going on?
