Measuring electric field norm as materials deforms

Hello,
I would like to measure some optical measurement as I deform a material. I believe the problem is not specific to optics. My problem is that no matter what I do, two studies or one study with two steps, when I measure the optics, its still measure the initial material, not the deformed one.

Please help,
